After I copied newest files to the WebDAV server, and Use BestSync to mirror a local folder with the folder on WebDAV, all the files will be uploaded, why?

Becasue the WebDAV protocol does not support command to set the timestamp of the file on server, so BestSync can only remember the timestamp of the file on server, and match the timestamp with the local file at the next sync. You can avoid this problem by click "Action"/"Customized Preview"/"Synchronize Timestamp Only" once.
