I would like to know what conditions Bestsync looks for when deciding it needs to rescan the entire directory structure. This “Task” is one direction (down) only and runs every 20 min. There are a hundred+ sub folders containing files might be new or modified. A sub folder might also be new. The rescanning can take over 40min to complete. I just need to know what is triggering BestSync to rescan the entire structure.

BestSync scans the whole folder each time when it starts the task.
If you use the real-time sync option in the schedule, BestSync synchronize the changed files immediately after change, but BestSync will still full-scan the folder at the beginning of the task and every 5 minutes {
This period can be modified up to 8*3600 sec=28800 sec=8 hours by the following registry:
[HKEY_LOCAL_MACHINE\SOFTWARE\RiseFly\BestSync 2011]
"MonitorSync"=dword:28800
}
